Usually the wic card is swiped first and afterwards you pay for whatever isn’t on wic.

Rude. Not appropriate.
The only thing I can think of is that they had an issue with that product.
I would next time insist that they swipe the card. And tell the store manager or owner what happened.

It happened again. This time I tried apple juice — wic app said any brand is ok, and grape tomatoes. Same store. I think it's worth going to the other store which is a further walk from where I am living.

I think only frozen apple juice concentrate is WIC approved

Please don't report the store. WIC is notoriously hard & confusing for the stores to deal with, & oftentimes they are forced to give items for cost price or even at a loss.

No. Not only frozen. But only 64 oz bottle. Many companies changed to smaller size and that is causing a problem.

Natures own is not on list. Also notice applejuice is limited to certain companies.

Depends if it's for kids or women. For kids, fresh is approved. For women, only frozen concentrate

If a store wants to be part of WIC program then they need to follow WIC rules. Every store has loss leaders so they just have to take into account that these will be some of those.
If they are not following the rules, they absolutely should be reported.
I worked for a grocery store. I know how complicated this stuff is but you can't be part of the program and then not follow the rules
