I'm looking for a nice, large sized, indoor, heated pool in Y-m area with separate swimming, preferably not too expensive.

Neve Yaakov is meant to have one of the nicer swimming pools in Jerusalem.
I haven't been for a few years so don't know more info then that.
I do know many people come from all over Jerusalem to use it.

yes, it gets very crowded whenever the schools are out
random days of the winter and early mornings are better

Ramot pool - parking lot is on Asirei Zion
Givat Ze'ev pool on Rechov te'ena. It's outside of Y-lem but only a 10 min drive from Ramot. Very quiet at separate hours as long as there isnt a school or group using it (ex, summer camp time...), but you can call for women's hours and ask to make sure there aren't group swimming or lessons happening at that time.
