I have not asked this of my NBN contact yet, but I plan ImY'H to make aliyah in the coming year and have started my file (still gathering documents).

I am recently remarried (halachic marriage only). I will be living with my husband when I make aliya in a home owned by his father. (They both made aliya a long time ago.)

If it is possible to protect my housing benefit I would like to, but I am not sure if that is possible. I am not sure if I say I am married or if I say I am single, and if that effects housing. (I guess it would be similar to someone making aliya and having a friend to live with that was not going to charge them rent?)

Does anyone have personal experience with this?

I made aliyah as a teen and my husband made a year before we got married. We got the rental subsidy for aliyah still through him.

But you can't get it if the home is owned by a relative, it's for renting a random property.

They ask for a rental contract which will need to be in your name as well to receive the benefits and you have to sign a legal document that you aren't renting from a relative.
