We have a window unit in our bedroom that is blowing all night, my room reaches into the high eighties without it.

I put the crib as far away from AC as possible, hes wearing a sleep sack and a blanket, but I'm still nervous its making him sick because his cough gets so much worse at night.

His hands feel warm when hes sleeping but his cheeks feel coldish
what else can I do

Depending on where you live, check for mold or any moisture build up.

If that isn’t an issue, it could also be dry air causing it. Maybe a humidifier?

Coughs often get worse at night because the baby is lying down.

First, have your AC filters cleaned. So if there is any dust or mold in there that is aggravating the baby, it will be cleared out.

Beyond that, go to the doctor just to rule out any infection, there has been a lot of stuff going around - covid, whooping cough, pneumonia, RSV (though I think the season is over for that one), even just a cold with a lingering cough. These can happen even when the weather is warm.
