There are a bunch of good ways to store pot covers. I store most of mine on their pots but it sounds like you're stacking your pots for lack of room.
Here are some on Amazon: http://www.amazon.com/s?ie=UTF.....sb-20
Storing them vertically on a rack — whether in a base cabinet, wall cabinet, or on the wall — sounds like a good option for you.

I've gone though all manner of pot lid holders. Not all of them work due to the types of handles or knobs on the lids. Three years ago when my kitchen was being done I had a large drawer installed. I toss the smaller misc lids in there and the larger ones live on their pots in the pot cabinet.

A couple of years ago, we picked up over the door lid holders and the container store. They only hold four lids each, but I can put them over my cabinet doors which helps save space.

If you have room for two stacks, stock the pots in one pile, and the lids in another pile. Cabinet stays nice and neat.
