Pigtail buns. Looks super cute.
If he'll keep them on, little caps can be adorable accessories that also keep the hair neater.

Why don't you like the look of a pony? I'd rather a pony than unruly hair...

My son is two and refuses bows and clips. I try to part his hair in the middle so that it’s out of his face for at least a little bit, but it really doesn’t last long. I’m at a loss, because he won’t let me put anything in his hair, and if I do somehow manage to get something in, it’s out within a few minutes.

We don't cut his hair until he is three
I'm happy putting plain clips in but can't find any that are baby safe and not for girls

We don’t cut either. I got these-

Some are girly, so my daughter took those.
Maybe you could get something like this?

Ponies hold way better than clips. You can do a partial pony to the side, that doesn't look girlish at all.

Which part is messy?
If it’s frizz, get a leave in curl cream and comb it in.
If the front is too long and getting in his eyes, get these tiny clear pony rubbers and pull some of the hair into a pony, off to the side.

Someone on here once recommended these clips which are cute. But my son just pulls them out.

I also hate when baby boys have girl like hair but there's no choice

I know. It looks girly down too. I'd rather it be in a pony out of their face.

What are "baby safe" pins?
