My daughter is ready to start wearing makeup o. Shabbos and for occasions, but she's low tone, and she struggles with fine motor skills, but she manages. Furthermore she has nystagmus and I'm not sure if eye makeup will call more attention to it etc., so I want to take her to someone that can help train her to apply makeup ans also counsel us about eye makeup etc. any recommendations?

Where are you located? There are a couple of people in Lakewood with years of experience that I can think of.
Just realized you posted in the Lakewood forum 
Try Rochel Leah Tannenbaum. She's been doing this for years. Her daughter takes appointments as well so make sure you ask specifically for Rochel Leah.
Faigy Weiss also has tons of experience. Maybe call them both and ask.
