What's the difference between booking directly through the hotel vs. booking through Expedia or priceline? Is there any advantage to go through one over the other?

If you are booking hotel in Israel for your vacation please turn to a reputable travel agency in your home country who can give you travel agent's contract rates (as opposed to the full published rates which hotels display).
You need to compare the rates you are being quoted.

I recently booked through Expedia a hotel at Niagara falls. I got an excellent price for a room with a falls view. When we arrived the view was only partially to the falls, and I was told that this was because the hotels don't book out the really good rooms through third party companies.
Still, the price was much better so it was worth it for me.

There are certain limitations when booking through a booking site instead of the venue directly, like not being able to reserve 2 rooms attached even after you have the booking site's confirmation #, upgrades, etc. Compare the prices, decide on your needs, and make a risk assessment analysis.

The cancelation policies might be different, more flexible with Expedia etc in my limited experience

It's more reliable to book directly with the hotel. You might save money booking third party but you also risk getting the wrong room, you aren't protected if you need to cancel etc. You can call the hotel directly and ask them to price match the third party.
