You're right. Kol dodi dofek has a yud and hallel has a vav but they're both pronounced the same. (In chassidish havarah.)

Pischi li in Shir Hashirim is with a chririk, unlike pischu li (or as you might say, pischi) in tehillim (hallel)

Pischu li shaarei tzedek is written with a vav at the end.
Pischi li achosi is written with a yud, and a chirik under the ches.

To you, they sound the same because a shuruk and chirik make the same sound. But it's two different words, and litvish hav'ara pronounces them differently.
