Both are excellent schools. Bais Yaakov is much larger with Bnos Malka being much smaller. Smaller schools are overall just warmer. The Principal at Bnos Malka knows every girl's name. Every person there matters greatly.
But both are excellent.

How about academically and hashkafikally?

What are the class sizes?

From what I've heard (and having been a student, staff, or parent at each school), BYQ is more academically advanced (they have weaker students also who do fine, but students usually graduate with a higher level/ability of learning) and BMA is very focused on social-emotional development, and a bit more on Hebrew language than BYQ.
Obviously both school are teaching their students and both schools care about their students, but when comparing them...this is what I've heard and seen, in my personal but limited experience

I sent my son to Bnos Malka when they allowed boys in their preschool. We loved the school and the principal. He was beyond warm and knew every kid. One girl was from a divorced home and he went out of the way to make her feel special. I once came in with a bandaged hand (cut that needed stitches) and he ran over and asked if there was anything the school could to do help me.

This was a ways back, so I don't know if he is still there.

At the time I didn't have any girls, and then moved out of queens. I would have totally sent my daughters there had we stayed.
