I want to make bourekas and freeze them. The recipe I found uses puff pastry squares. Should I freeze these after I bake them or before? If I freeze after I bake, will the puff pastry end up soggy when I reheat them?

Agree. Freeze before baking, and bake straight from frozen. If you do egg wash, do it right before baking. I usually use fillo dough, they shouldn't be soggy, especially if you bake at pre-heated oven and bake both sides.

That's what I do too, though with puff pastry dough.

I freeze after I bake, works great for meat filled ones. Potato/Vegetable should be done fresh though.
